The Super Eagles lost 5-4 on penalties to the Black Queens after finishing 1-1 on regulation time.
Alice Ogebe opened the scoring for the record African champions after just eight minutes.
Though dominant, Nigeria was unable to bury several other opportunities that followed.
Ghana, more determined, restored parity through Faustina Ampah 10 minutes later.
Chances were far and between thereafter with both sides needing spot-kick to decide who faces Cote d’Ivoire in Saturday’s final.
The Black Queens showed more confidence and composure to sail through.
This is the second successive time the old Gold Coast have hindered Nigeria at the tourney.
Their male counterpart beat the Super Eagles to the WAFU Cup last year.
Nigeria will face Mali in the third-place play-off.
